Emmanuel Christian University is governed by a Board of Directors. The Board of Directors Consists of church leaders from Africa Inland Church (AIC), Sudan Pentecostal Church (SPC), Evangelical Presbyterian Church (EPC), selected professionals from South Sudan, East Africa and Southern Africa. Rev. George William; is the current Chancellor of Emmanuel Christian University (ECU) and chairman of the University’s council.
The University has an academic council consisting of the VC , DVCAA, and the DVCFA, the Academic registrar, the Dean of Students, the Dean of Faculty of Theology, Dean of Faculty of Education, the Dean of Faculty of Business and Leadership Studies, and the University librarian. The Academic Council is chaired by the Vice Chancellor, currently Mr. Daniel Ohide.
